And you will probably receive LTR 4087C saying "You can only claim state and local income taxes on Line11, Form 1040NR-EZ"
I refilled the form and found that previously there was a very confusing question which seems to be "whether you paid additional state tax". I answered yes and provided the number. But actually that "additional" doesn't mean "additional to federal" but actually "additional to what you should actually pay".
I mailed them both the updated 1040NR-EZ and 1040X.
I got the money in the end of June.
By the way my friend took my advice and corrected the GTP bug. Although he didn't fill another 1040X, he still got the money back later on.
Another confusion:
In the government notice letter, there are two addresses provided. I chose the one printed INSIDE the letter instead of the address printed on the small envelope attached.
What did you end up doing? I just received the same letter.

I re-flled the Glacier forms and also filled a 1040X form and mailed my 1040NR-EZ, 1040X, W2 and the notice letter to the IRS. Still waiting for reply.

Actually 1040X is not required. You can just refill the original documents and email everything to the address described in the government notice.
